*I was using Windows xp and SeaMonkey 1.1.x with no setup that would fully conform with Malayalam text display requirements, so some of the characters appeared as a question mark ? and I am concerned that instead of characters in Malayalam, these might have been saved as question marks and there is no way for me to know if my edits might have inadvertently caused damage in this fashion.

:Hi, Thank you for your interest in Malayalam Wikipedia. Malayalam Wikipedia is not a subproject of English wikipedia. So I think there is no reason to use exact same practices in English Wikipedia. From what I see in Malayalam Journals, placing footnote markers inside sentence (before adjacent punctuation) is more popular than placing it after punctuation. You can also find, we follow here a different approach in ''Abbreviations''.
